The full chemical component dictionary developed during the wwPDB remediation project can be downloaded from this page. Individual definitions can searched by their 3-letter code identifier and their contents downloaded in mmCIF, PDB, SDF, PDBML formats. The search function is in the top menu bar.

A companion dictionary of amino acid variants provides additional nomenclature information for the protonation states of standard amino acids in N-terminal, C-terminal, and free forms. This dictionary also includes common side chain protonation states.

Download Example Data Files

To help evaluate the new component dictionary, we will be providing sample data sets which illustrate the nomenclature changes typical of the revised dictionary. The first example data set includes 10 protein molecules. The data set is provided in PDB, mmCIF and PDBML formats. The second example set contains 10 nucleic acid containing entries. Additional data sample sets will be provided in the coming weeks.
